There is no setting to disable the Pause action during scheduled scanning in Endpoint Secure agent .
You can consider the two settings below to reduce user disturbance:
1. Schedule scanning during launch time or non-peak/office hours.
2. Mute notifications during scheduled scanning to prevent users from receiving any notifications. However, after selecting Mute notifications, endpoint users will not be notified via popup windows when security issues are detected, as shown in the following figure.
