I can only see one possible negative effect on your backups when you upgrade your HCI.
This is the compatibility issues of your VMs which I think will not be a major problem with you.

Just like any other backup softwares,
There is a limitation for backups of virtual machines based on their guest OS and not on their HCI platform.
But the performance of your HCI because of the upgrade should not affect your backups.
